Well the big question is how are you getting it printed? Because if you're using a printer or a publisher you have to get the pictures to them somehow. Today most printers only accept digital files and alot of them have very specific formats they want the files in. So even if you did all the art work by hand, you'd had to scan it in to be able to sent to your printer. Considering how different scanners work, in most cases you'll need to at least do a little touch up on a PC after the picture has been scanned.

The worst thing you can ever do with original artwork is to send it in the mail. Something bad could happen to the artwork and since it's the original, there goes all your hard work.

Are you planning to pencil, ink, tone, and letter the whole graphic novel by hand? You'll find it will save you alot of time to do it on the PC.

*sighs* I am in fact planning on doing the inking myself. I have the pens ans such already. Tone is something that i actually haven't worried about yet. I guess i should ask for photoshop for christmas or that new Manga Pro EX no?

Lots of people do still work by hand and then scan it into their computer to make it a digital file. So its really up to you, I say work with what you have now, so you dont have to wait. You'll probably learn alot in the process.
Have you drawn any short stories before? It may be a better place to start before you try to tackle a full GN.
Dont fret about inking and lettering yourself, most indy artists do that, cause they dont have the cash to pay someone else to.
You could do one of several things with Tone and shadeing, 1) but letreset(sp) tone that sticks to your paper (i know some sites, but it costs money x_x ) 2) Digi tone from a CD full of tone patterns (i know some places you can get these too) Tone CD
Or my personal fave 3) Dont tone at all. Maybe try some hatching or cross hatching for shadeing, but dont tone your pages. It'll save money and time, though it may take a bit of practice to get you images how you'd like.

The type of paper you use is also up to you, use what you can get, be it full sized american ruled paper, manga paper, or just a 5$ pack of paper or cardstock from Walmart (i like those and know lots of people that use that.)

I'm not saying your methods are wrong, just that there is no wrong way ^_^

Out of curioustity, what type of pens do you have?
